SPED Department
The SPED Department of SNMMSI was established to provide children with special needs the educational care that they need. The school aims to help these children learn and make them feel accepted. The SPED Department of SNMMSI is one of the well-known flagship trends of the school.
Lower Elementary Department
The Lower Elementary Department of SNMMSI consists of the Nursery up to the Grades 1, 2 and 3. The department provides these young learners with a learning environment that is blended with the Montessori approach to ensure utmost opportunities for the students to learn and develop into good individuals.

Higher Elementary Department
The Higher Elementary Department houses the Grades 4, 5 and 6. These grades serves as the transition phase from the lower elementary to the high school years. To ensure that students are not overwhelmed as they approach their high school years, the department implements activities and learning opportunities that are akin to that of the high school.
Junior High School Department
The Junior High School Department consists of the Grades 7, 8, 9, and 10. Before, the implementation of the Senior High School, the Junior High School comes as the last years of the students to enjoy and experience the high school life prior to advancing to tertiary education. Today, the Junior High School grade levels serve as preparatory levels for the students to prepare for Senior High School.

Senior High School Department
The Senior High School Department is the newest addition to the school's academic family. With the full-implementation of the K to 12 Program in 2017-2018, SNMMSI also saw its first batch of Senior High School graduates. The department houses the Grades 11 and 12, and its on its second leg of many for the Senior High. After SHS, the grade 12 graduates will either proceed to college directly or find work and save for college.
